Well, the topic of spoken language is all kind of wonky, since they all speak English (even to each-other with no humans around) despite having a unique written language. Logically they would all "speak Gem" just like they "write and read Gem".
I think that Gems speaking English to each-other (and therefore using female pronouns for each-other) is just something you have to accept for the sake of it being a cartoon that needs to be made watchable/understandable by us, the audience.
EDIT: The topic of them saying "The X" is quite easily explained with the revelation of there being multiple of the same Gem. If you were to adress one out of many of the same Gems you'd naturally say "The Pearl over there" or "That Pearl over there". Once you get on Earth, however, there are no multiples of the same Gems so the language changes to either just "Pearl" or "she/her".
There is another, subtler layer to this as it implies that one of the effects Earth has on Gems is that it gives them a sense of self and their own identiy. Pearl is no longer "a Pearl" - she is Pearl! You see this with how Peridot changes over the course of the series, she very much starts out in the "programmed" state of being just "a Peridot" until she meets the Crystal Gems. The last few episodes prior to the hiatus very much shows her exploring herself. Same thing with Ruby after she met Sapphire.
