It probably makes him think about how much he knows about Rose. In Greg and Pearl's stories they portray her as amazing, but finding out about pink diamond and about how she told no one about bubbling bismuth makes him wonder who she really was.

Exactly. And since he has pretty much had it hammered into him since he was born that he had to carry on her legacy and be just like her, it makes him doubt who he is/who he should become. When he believed Rose was simply all-loving and all-good, that was an easy thing to grasp - not easy to live up to in practice, but it was easy to understand what he had to try to do.
Now that it is revealed that the image he has been "sold" of Rose might not be so accurate... now he'll might have to figure out how to simply be himself instead; something he really never gave a second thought before: it was just "be like Rose", not "be yourself".

To be fair,
1. Regarding Pink Diamond, they didn't really have a choice. Garnet herself openly said that she didn't always do what was best for herself, but always did what was best for Earth. Sure, it doesn't exactly paint her in a perfect light; but hey, no one said Rose was a saint. Well, except Pearl; but it's Pearl, that's part of what makes her interesting.
2. As for Bismuth, much like with Pink Diamond, she was left with no alternatives. It was either bubble her and preserve the GOOD memories the others had of her, or risk losing morale in a time of greatest trial. And the fact that she DIDN'T shatter her shows how much she legitimately cared about her. Think about it, she went out of her way to make sure she was safe, even when the infamous corruption wave hit, killing off countless Gems. Let's put it this way, if she cared enough to put her bubbled and in Lion's mane, that speaks in volumes how much respect and love she had for Bismuth! Plus, it's possible she felt that when Steven was born, Bismuth would be able to move on to a better life. Little did she know what'd happen AFTER she became Steven.
But I suppose that's Rose's biggest flaw: She cares too much and in turn puts the needs of the few over the majority. And this in turn got passed on to a degree onto Steven. But I don't think Steven becoming like Rose Quartz is what Steven must think of as of now. No, what matters NOW is how he becomes his own person. See, as confusing as this may sound, Steven is both Rose and at the same time, his own man. Since Rose Quartz didn't die, she simply reincarnated into a different form; it also means a new mindset and a new person to be in this new life, and in turn, new choices made likely not considered pre-reincarnation.
And it seems Steven's already on a good track to forging his own path; from telling the others of Bismuth's fate, to coming to grips with the idea that he's not as flawless as he THINKS Rose was, these are good signs of his character growing up more and more.
Oh of course it was warranted. Rose had no choice, and I've no doubt she was forced to do it as a last resort in both cases. However, notice how confused Steven gets whenever he can't use his "Rose love magic" on someone; he couldn't convince Jasper nor Bismouth but was forced to bubble both. And let's not forget Eyeball. In each case it leaves him dumbfounded that he can't settle the situation.
Up until that point, "Rose love magic" could solve everything; it solved Lapis and it solved Peridot - and most importantly it solved The Cluster. It not working on Bismouth and Jasper (and Eyeball!) seems to have deeply shaken his belief in it, much like how "The Return/Jail Break" made him wake up to the grim reality of who the Gems really are, recent events have woken him up to how Rose and her "Rose love magic" were far from perfect.
Well, unless my fan theory on Rose's Room is correct, that's not happening. However, the second best option (in my opinion) would be talking it over with Greg - especially his feelings of guilty over "killing" Rose.
I might be wrong, but I -think- the Crewniverse have confirmed that he can't be poofed.
