It's likely that most, if not all gems have the ability to possess an object they are bound to, as we have seen with Lapis Lazuli and the mirror. This gem probably just got corrupted and the lighthouse was then built around it. Topazes probably have the ability to project holograms, as it would be a useful ability so it is easier to report to commanders and leaders.
