Yeah but its hair, I don't think it'll effect her fitting through that much if the writers ever think of using this as a gag for an episode
She probably assumes the window is a trap because it is an obvious escape route. She is too clever for those clods!
I know that this is unlikely to happen, but what if Suitcase Sam came to Steven's house, went to the bathroom, and was knocked out by Peridot. Peridot would then sneak into a large suitcase full of bathroom supplies, Suitcase Sam would wake up and leave, and set down that same suitcase somewhere. Then Peridot could just escape right afterwards and Sam would be very confused.
That doesn't even make sense to me. xD
Either way, I think the only reason why Peridot didn't run away from the bathroom is because she doesn't want to. I mean, she could easily open the door and escape the house while Steven and the Crystal Gems are resting.

Yeah, maybe she was just too afraid to do so, without her extension and all. She was like a child hiding in a closet, feeling that that is the only safe place in the wordl. She seemed to show some fear of the outdoors, for example the rain she thought being something dangerous.

Peridot's not going anywhere, she's been confirmed for season 3 and some of the season 2 titles sound peridot-ish.
